I have a project floating around in my head, and I'm starting to think that it may be more fun if it were patched with bananas. Having never worked with bananas before, I have a couple questions...

I know that mixing CV with bananas is generally a bad idea, but what about logic signals? Is there any kind of input protection I should work into the design to allow for this?

Are there any other banana "gotchas" that I should be aware of?

It's no different than if you did that with mini jacks and a mult. The proper thing to do is "mix" the signals with a module such as an OR gate or even a plain old DC mixer. Can you get away with just jamming the jacks together? It depends on the particular circuits involved and there might be side effects. There are many pre-existing posts about this.
One more thing. It's output protection more than input protection.
