With maybe one or two exceptions, the Mutable modules that use a CPU/MCU are based on STM32 chips, which are all SMD parts, AFAIK. However, there are very cheap development boards based on some of those chips, or similar ones - you may have to substitute a different part, with the same capabilities...

Tone controls on the audio input might not be a bad idea, making it a bit more like the audio in on an MS20. It can make the work of an envelope follower easier, if you cut down on frequencies you don't really need in the signal. Converting the frequency jumpers on Ears to a pot/switch on the front...

youtube has convinced me I can solder the TSSOP-14 parts by hand, and I'll get a tssop-14 to dip adapter for practice. So maybe this is the bridge solution between all through-hole and the Mutable clone boards.
